The residual flow is the quantity of water that must remain undisturbed in the waterway for ecological reasons, such as to support fish populations. It is the quantity of water that cannot be diverted to flow though the hydro turbine.

HOMER uses the residual flow to calculate the flow rate available to the hydro turbine.
